High Output alternator problem

I have a 2002 camry, I am running 2x2000 watt amps, I was running the stock charging system but it was not keeping up with my needs. I purchased a HO alternator - from HO and it seems that the car computer is regulating the current - not allowing the HO alternator to produce the require ampsa to keep my system up. Does anyone know if this is true about our computers regulating the voltage and if so a way to bypass it.

What are the 3 wires on the back of the alternator - I know they are for the regulator but what does each wire go to?
