Your nephew sounds like a scumbag, especially for parts picking on your car.
Is the battery warning light active on your dash? When the battery light is on the dash it is a good sign that there is no charging.

Sorry, he is a dirtbag.
The key will not cause this. I'm sure the key turns in the ignition, yes? Can start the car?
You said you replaced all the missing relays and fuses, yes?
Double check all connections to the alternator, a bad ground can be really funky.
If everything looks as it should you might want to bring the alternator back to where you bought it and have it tested, most parts store do it for free.
Also, check battery terminals for corrosion while you're there. Corroded terminals wont trip the light on your dash usually but still good to check.
