First, check your gasket. Make sure it is not cracked or torn.
Second, make sure the drain channels are clear. These channels allow water that does get past the gasket to drain down the A pillar and out of the car. These drain holes are pretty small in diameter and clog pretty easily.
To clear a clog, you can use compressed air, but be careful! Too much pressure can bow off the rubber hose that is attached to the other end and to reattach is a real pain. You can also use some really pliable wire and fish it down through the hole.
Keep it simple for starters though, start by looking at the gasket.
